However, due to the COVID-19 pandemic, the 2020 Super Rugby season was abandoned after seven rounds. In these seven rounds, Rebels won 3 of 6 games, and the newly signed Kellaway topped the scoring list with seven attempts. In July, the Australian domestic Super Rugby competition replaced the rest of the Super Rugby season. The Rebels have played against three other Australian teams, and the Western Force returned. Due to the COVID-19 outbreak in Victoria, the rebels played all away games from home and stayed in hotels in New South Wales and ARU. They won 4 of the 8 group matches and qualified for the final against the Reds. For the first time a Rebels team entered the Super Rugby playoffs, Cabous Eloff tried and converted in the 79th minute to qualify them by beating Force with enough points in the final group game. However, they will lose the qualifier finals by a score of 25-13.

The Super Rugby AU format appeared again in 2021, and the Super Rugby trans-Tasman event was added. At the end of the Super Rugby AU event, the Australian team will face the New Zealand team for 5 rounds. In Super Rugby AU, the Rebels missed the playoffs with three wins and five losses. After failing to qualify for the playoffs, head coach David Wessels resigned and was temporarily replaced by assistant Kevin Foote for the rest of the season. Although Rebels failed to win any Trans Tasman games, they ended up ranking 9th, only in points. The Waratahs were poorly ahead and didn't get any bonus points. Due to COVID-19 restrictions in Victoria, Rebels once again spent most of the Super Rugby Trans-Tasman games on the road. Rebels' last three games were played in Leichhardt Oval in Sydney.

In the 2021 Super Rugby AU competitions, Brumbies won six games out of eight and ranked second place. While in the 2021 Super Rugby Trans Tasman event, they just won one game out of the five matches and secured 6th place in the Super Rugby standings.
